Yes.
And why claim that one is offering an fascimile version of the Secret Doctrine when one is omitting these letters and marks? Due to wisdom or...ignorance?
See the ULT version online here:
http://www.phx-ult-lodge.org/SDVolume_I.htm
A claimed fascimile version here:
http://www.ult.org/catalog.html#hpb
See the Pasadena version online here claimed ot be fascimile versions:
http://www.theosociety.org/pasadena/sd-pdf/sdpdf-hp.htm
http://www.theosociety.org/pasadena/sd-pdf/sd1_213_300.pdf
And the Adyar version is online,...where?
Quest Books has this one to offer on the Secret Doctrine:
(A version edited by Boris de Zirkoff ! - While they offer The Voice of the Silence in what is called a fascimile edition.)
http://www.questbooks.net/title.cfm?bookid=147
Interestingly H. P. Blavatsky wrote in the same book the Secret Doctrine, Volume I, p. 579:
"Modern Science is Ancient Thought Distorted, and no more."

Hey M.,
I never knew about those mysterious letters on the SD; interesting. I checked the 1978 edition from Adyar and it does not have the Hebrew letter on page 325.

It seems that these number and also various letters were given on each 16th page in both volumes - (or rather almost, because there are a few deviations from this as well, including the letter J which is missing in volume II. See page 113 with the letter "I" and page 129 with the letter "K", in Volume II in the above PDF)
